Which is an easy to use alternative to xnormal in ubuntu?
Also, how do I stop my low poly mesh from being baked into the normal map?

Nobody uses linux in this scene. What do you think we are, programmers?
Anyway, it looks like you've got your nodes mixed up somehow? That's the only reason I can think of for you to have your low poly geometry involved in the bake.
Consult a tutorial and find out where your nodes are wrong.
Or use blender 2.79 and never have to deal with that crap.

Shade smooth the high poly.
I had this problem too where the high poly to low poly bake kept giving me the wireframes on projections but I don't remember how I got rid of it.
