I'm new to Blender, so perhaps I just don't know how to deal with it, but why does the Boolean fuck up so often? I created this shape using union, and now I am trying to use the shape to difference from the larger model, but the smaller model is all fucked up from boolean union. Is there a way to have it recalculate the surface without all of the other bullshit in there? Because If I try difference, It just makes things worse and I do not get the result I want.

Don't do a union,
just leave the arched windows on top of the other mesh.
Delete it and do it over

Make sure everything is manifold and all normals are flipped the right way. Only way to get booleans to work properly

Indeed. I hope the day comes when I don't need to think about where all the vertices are when doing a boolean, or don't have to worry about it fucking up, unfortunately that's some time away yet.
You have way too many vertices on that boolean, by the way. I think it's better to have fewer. Another good trick is the weighted normals modifier, it will fix some of the shading issues you might have after a boolean.

try changing the methods. sometimes Exact does a worse job than Fast, and vice versa
