How do you control the tractetory of a rocket? Do you move the flaps?

In the atmosphere you can move the flaps, yes. In space you either need some way to adjust the exact angle of the rocket nozzles, an/or small side thrusters (Reaction Control System, RCS) that can reorientate the rocket.
