Would it be a bad idea to do a Master's program in Mathematics where the program doesn't have Number Theory or Functional Analysis but everything else is fine? Why did they exclude these two?

The purpose of a master's program is to get you a degree on paper. It doesn't matter what classes you take. For intellectual fulfilment or to get you on a level where you are prepared for research, you will inevitably have to study a lot subjects independently on your own with textbooks and papers without a professor holding your hand. If you don't understand this you're too intellectually immature for math.
