You think of every possible confounding factor that can affect the outcome of your results. You mitigate or rule them out by careful experimental design. And when you get your results, be a bit paranoid about them and question yourself. Repeat until you are personally convinced about your data. Then ask feedback from your trustworthy friends.

learning how to ask questions during group meetings was what helped me the most. of course, going a step up, most of this comes from having a really good understanding of just what it is you don't know, which again, comes from experience.
