How might I prove Newton's Laws using mathematical axioms?
Also, the fact that Physics models seem never to approximate reality perfectly, likely means we aren't in a simulation, yet
The fact that our manmade equation realms are not reality makes me uneasy. Is this really the world we have?

Physics has no mathematical axioms. The only fundamental truth is the universe itself. All our theories are human invention to try and describe it.

So science will always be polluted by imperfect humans, quite far from being a beacon of holiness... I wonder what Newton would think of this?

You cannot. In real science, you can only disprove a hypothesis. A hypothesis may survive an attempt to falsify it but that is no proof it is true.
