The silliest thing about the matrix is that the humans actually exist in a true reality, rather than simply being npcs themselves. That's like if for a videogame you create you had a collection of miniatures in your desk drawer representing every single character in it.
It would've been a perfect twist for a sequel of course, and it seemed obvious that Sion isn't real either after Neo used his jesus powers there.
